Each included stack can have its own password, so it isn't enough to just fill out the password field in that dialog. You need to select each stack individually and put its password in, then repeat that with the next stack in the list. This gives you the freedom to protect only some of the included stacks if you want. 

Did you assign passwords individually that way?
