Is the entire file read in to the stack, and then rewritten?  If so, 
just figure out the line number you wish to delete and try this:

delete line lineNumber of fileContents


So in other words:

put URL "file:/Users/Me/datafile.txt" into fileContents
delete line lineNumber of fileContents
put fileContents into URL "file:/Users/Me/datafile.txt"
